Can I ask what you mean by 'universes' for Pokemon? Is it just about separating Go from the DS games, mostly? Because the DS games do take place in the same universe, just different fictional countries in the same world.

Last year people wanted the various games separated, which is probably what I mean by universe.

In that case, the "Pocket Monsters | Pokemon (Main Video Game Series)" fandom should probably be dismantled since there are relationships in there from a bunch of different games.

Carnet | Diantha/Pachira | Malva (Main Game) and Matiere | Emma/Serena (Main Game) should go under X&Y, which already has another ship (Sana | Shauna/Serena (X & Y)) nominated. I assume the (Main Game) disambig was to keep them out of there? That's the game those characters are all from, though; there is no "Main Game" version of Diantha, Malva, Emma, or Serena that's separate from the X&Y version.

Hikari | Dawn/Mars and Hikari | Dawn/Shirona | Cynthia should go under Diamond, Pearl, & Platinum.

Ibuki | Clair/Mikan | Jasmine (Main Game) is either Gold/Silver/Crystal or HeartGold/SoulSilver.

Haruka | May/Higana | Zinnia, Haruka | May/Higana | Zinnia/Lutia | Lisia, and Haruka | May/Lutia | Lisia are Omega Ruby/Alpha Sapphire. Izumi | Shelly/Kagari | Courtney is either ORAS or Ruby/Sapphire/Emerald.

Cattleya | Caitlin/Natsume | Sabrina is not only a crossover ship, but both characters have appeared in multiple games (Sabrina in Red/Blue/Yellow and Gold/Silver/Crystal (as well as both of those generations' remakes)), and Caitlin in Diamond/Pearl/Platinum and Black/White. So if the different games are separated, idk where that one would go. (Actually, on a quick check of Bulbapedia, apparently Caitlin was also in HeartGold/SoulSilver and Sabrina was in Black 2/White 2, so they have multiple games in common. Hm, this is getting complicated.)

There's no difference, they're all part of the same universe. Putting them all together would be the easiest option probably.

Yep! Anime, various manga series, and Pokemon GO are all separate continuities.

GO is not the same as the Main Game, or it is?

(There are actually lots and lots of different manga continuities, but no one really cares about any of them so you shouldn't have to worry about that.)
